We have been using Smart-X Net Send Gui for several years, but now we developed our own solution. How can we stop this service without interrupting the work of our users (shutting down the server will not satisfy our users). How can we remove the agent from our clients and prevent that agents still get deployed on new computers?

You will have to cease the work in the entire office because it's impossible to just switch an application that everyone depends on. This requires time and preparation. However, I would recommend you read the manual of the user guide for Smart-X to see the available options related to deploy and replace and then implement your own solution.
